absolutely no leftover metadata and yum/dnf has 4 different mirrors to
connect to.

Huh. ISTR having some similar problems when I was working with container
images. yum/dnf really don't seem to cope well with overlayfs. I haven't
tried it, but this approach might also be promising:

Really awesome to see this BZ! Thanks for getting that problem in
front of the Yum developers. That helps bring the pain forward.
